You could try cleaning the DVD disk. There are also lens cleaning kits available for the player itself. One or other might help.
You are probably right about copy protection. One quick way to find out (without wasting disks) is this:
Pop the disk in your computer, close the screen that pops up, then right click and select Explore. In one of the folders you will find large VOB files. If none of them play but the screen is scrambled then it is copy protected. You usually find the sound is rubbished too.

my bit about checking copyright.
I should have said that VOB files might not play at all by clicking files using the computer, unless you have them associated with a suitable player (such as VLC Player or Media Player Classic). So if Windows asks what you want to play them with, that in itself is nothing to do with copyright.

Looks like the Pentium D is as good as it gets. You could probably get a better one, but I doubt it would be worthwhile. The board supports up to 800MHz FSB but only up to DDR2-533 RAM, so if you were to upgrade the CPU, the RAM might bottleneck the system somewhat. If you’re going to replace the board & CPU, you may as just build a new system from scratch & keep the eMachines as a backup.

Let me guess – Bestec? eMachines are notorious for using poor quality PSUs. If you were to do a search in the Hardware forum, you’d find numerous reports of eMachine PSUs burning out, almost always Bestec units. eMachines cases accept standard PSUs so you could have bought a replacement from just about anywhere. For example, here’s a high quality Corsair 430W unit for just $25 after rebate:
I’m guessing the choice was based on price. It’s not much of a gaming card.

Remove the AC power to the case and check the data cable that’s connected to the IDE optical drive.
It is common to un-intentionally damage IDE data cables, especially while removing them – the 80 wire ones are more likely to be damaged. What usually happens is the cable is ripped at either edge and the wires there are either damaged or severed, often right at a connector or under it’s cable clamp there, where it’s hard to see – if a wire is severed but it’s ends are touching, the connection is intermittent, rather than being reliable.
Another common thing is for the data cable to be separated from the connector contacts a bit after you have removed a cable – there should be no gap between the data cable and the connector – if there is press the cable against the connector to eliminate the gap.
80 wire data cables are also easily damaged at either edge if the cable is sharply creased at a fold in the cable.
Try another data cable if in doubt.

The bios may always generate that message, but you may not have noticed it because it was displayed too fast for you to read it when you were not having the problem that generated the ATAPI error.

NOTE that not all drive controllers support IDE optical drives.
Some older mboards have a second drive controller that’s not built into the main chipset that cannot support the ATAPI standard, and, therefore, it will work with IDE hard drives but NOT IDE optical drives.
The mboard may have 3 or 4 IDE data headers instead of two in that case
E.g. if the second drive controller is a Promise one, it probably cannot support optical drives.
The same applies to the chipset of some older PCI IDE drive controller cards.
